I'm playing BtS and this is actually the first time I've encountered this situation. I'm woefully behind in the space race to the Dutch. So I invaded them, and pillaged Amsterdam. To my surprise their spaceship seems to have survived, at least according to the victory conditions screen. My navy was wiped out during the war and the Dutch have a few islands. Do I have to get them to surrender or wipe them out to get rid of their ship? I thought capturing and razing Amsterdam would do it.

Was it still their capital? If so, the spaceship should have been destroyed.

Burning the capital only works if the spaceship has been launched, and is currently in flight (in BtS). You can however destroy the components they have already built, using espionage missions. Destroying the civ is of course always effective.
