I was playing as the Aztecs, in the top left hand corner of a large fractal continent. South East to me were Incans, who I eventually conquered. I made a point of eliminating them entirely to avoid the 'yearning to be with motherland' penalty.
Next thing I know, Arabia suddenly make first contact, and all the unhappiness returns to my conquered cities, but the homeland they are yearning for is Arabia!
It was like the Incans were reborn as Arabia, on an out of reach island. I was not happy having barely any grasp on cities threatened by the culture of neighbours, with a penalty of unhappiness thrust upon me when Egypt declared war for no apparent reason (the Arabians immediately became the vassal of Egypt, so maybe they persuaded them to go to war against me).
I've supplied the final saved game, but didn't think to save one closer to this strange phenomenon.
