Terrain and Gimp

After modifying the tree_1024 file in GIMP and reconverting it to dds it shows up with dark shawdows at the base of the tiles. Is this a GIMP issue? Did I forget to do something? To my knowledge I didn't do anything to the "base", but it's clearly different.

The only thing I can think of is that when filling the color in the trees that I somehow created a "bleeding" shadow in the border of the leaves. Is this possible? Any way to work around this? Would Photoshop work better?
 
See Master Lexx's bonus tutorial for a discussion of alpha channels. This stuff still goes over my head, but I think this is the problem, as GIMP can't handle alpha channels properly, as I found when I tried changing the game fonts (the tutorial on modding religions also goes into alpha channels).

So someone with Photoshop could whip up what we want in 5 minutes max I bet..... Time to start begging.
