I assume this is a modification of fogofwar.pcx, in which case it won't work with PTW because that appears to use it's own internal fog of war.

It does. They changed it because the previous version of this was pointed out to the dev team and they thought (rightly) that it was a bad idea for any competitive civ game (MP mainly was their intent but it applies to GOTM also).
