Using mods within mods?

How do you use a mod within another mod? As i have been playing around with a particular mod to make it more for me e.g. change the flags to proper world flags, but it doesn't change in the scenario's, your still stuck with the old flags, but in the playnow screen, they do change!?
I downloaded a flags mods and on the readme file says to put a mod with another mod, merging so to speak, to put the downloaded file in the customassets folder. So the question i have once you change the custom assets folder, will this change the flags?
 
You can't start a mod from inside another mod, if you try you exit and start the other mod. I don't think anybody really messes with CustomAssets much any more. You'll have to make your own mod by taking the parts and putting it together, then placing the finished product in Civ4/BtS/Mods. That's what merging is: you put all the parts in that you want and make sure they don't conflict.

For what you want, that means looking through everything and finding where there are flag parts. Sounds like it wasn't a complete set. Some of the parts of flags are in art/interface/teamcolor, in the original civ art fpk.
