This is a graphical bug.
If you have a unit in a fortify status and upgrade it, the animation shows the unit just standing there (not fortified). It consequently loses all of its saved fortify bonus as well. I'm fine with all of this so far.
If you leave it alone, the unit will start to accrue a fortify bonus again, even though the graphic just shows them standing there. Either the unit graphic should refresh back to fortify, or it shouldn't be getting a fortify bonus. The same behavior happens to the AI as well when it upgrades units. I'm guessing by design, the unit loses the bonus and its movement points after an upgrade (and rightly so). It then continues on with the orders it had before being upgraded. My only gripe is the graphic doesn't reflect this behavior.
It can be a bit confusing during wartime to panic and see your newly upgrading city defenders not fortifying. It's also interesting when attacking other units that don't look like they have a bonus.
