This bug occurs in the epic game, and I think it was fixed in Warlords.

Genghis Khan, whilst at war with the Justinian of the Byzantines, asked me if I could assist him in his war. I said yes. Suddenly, he was Furious with me, despite saying "Thank you, James". I saw in the events that Justinian had capitulated at the time I accepted, and my declaring war on him had led to a war against Genghis Khan himself (which I really didn't want).

I can't really give steps to reproduce it, since it was a coincidence that the AI made this request at the same time as taking the other civ as a vassal state.

Is this clear enough?

Do you have an autosave from a few turns before? Maybe the event will repeat itself, and they could use the save to reproduce it.

Well, I did load the autosave, and he didn't ask me again :( .
EDIT: If it helps, I shall post it though.

Is it possible that the war declaration affected relations (eg. resulted in a trade to him being cancelled?) or something?

I don't think so - because I immediately saw the message that Justinian I had Capitulated, and that Khan was the Master of Justinian. He was already at war with them before this, and was only requesting assistance in the war. My declaring war on Justinian, just when he had capitulated, led to a war against him and his new master, Genghis Khan.

I've experienced this same issue. I'll be invited to go to war by power A against power B. B then becomes a vassal of A and I find myself at war with A. Not what I would expect.

I'll try, but after loading one of my saves that I was going to submit, I found that I wasn't asked to join the war, so this didn't have chance to recur.

Also, I checked the changelog for Warlords, and it seems this was never fixed (or was never a bug). The closest I can get, which might apply is:

Warlords 2.08 Changelog said:
No longer possible to receive a request from an AI to declare war on one of his vassals (!)

The strange war situations I've been in were:

Civ A declares war on civ B (Me), I get civs C and D into the war, civ E and his vassal civ F eventually jump into the war and vassals civ A. Civ B, C and D make peace with civ A because we are at peace with civs E and F.

Now, if I had encountered this bug, when civ E vassaled civ A, civs B, C and D would have gone to war with civ A, E and F, correct?
