Like some of you, I rename all cities based on their location and resources.
So, if a City has lots of Plains and is at the south end of my empire, I'd call it "South Plains". A city with a sea location and Copper would be "Copper Harbour" etc. otherwise I have to keep track of what "Nottingham" and "York" have got and what it's role is in each different game. Especially if I'm playing Zulu, and all the Cities mean nothing to me!
Also, my capital is always renamed "Capitol City"
As for units, now I think about it, I realise this is quite in depth and rather anal/obsessive, but it is what I do when playing Civ4 and that's what this thread is all about I guess...!
I categorise and rank ALL my veteran units.
Axes/Swords/Maces that get up to City Raider 3 are "Guards" - and they get numbered "1 Guards", "2 Guards" etc once each unit achieves that 'rank'. This is because I usually hold them in reserve and take good care of them (just like Guard units in real life) and only use them in the glorious attacks on cities.
I usually aim to get 1 or 2 Axes/Maces units up to Woodsman 2 (or 3 in BTS) and they get called "1 Woodsman", "2 Woodsman" etc.
I also aim for 1 or 2 units Axes/Maces with Guerrilla (the Hills promotion), they get "1 Rangers" etc (as in when the Rangers climbed cliffs on D-Day).
I go for 3 or 4 Axes/Mace units who get Combat and both Cover (against Archery) and Shock (against Melee) and they are called "1 Rifles", "2 Rifles" etc (as in the light infantry regiments in the Napoleonic era that did a specialist sniping / anti-infantry / light infantry role) - they defend stacks / attack barb swords/archers.
I also go for 3 or 4 Spear/Pike units and get them Combat and the Formation (against Mounted Units) bonus - they're called "1 Lancers" etc (I know Lancers are cavalry/mounted units in real life, but that's what I choose ages ago and it's stuck!)
Chariots/Knights/Cav units with Sentry and Flanking are "1 Hussars" etc to reflect their reconnaissance / light cavalry role in the Napoleonic era. Those with Combat and Shock get "1 Heavy Cavalry" etc.
Archery/Longbow units get Drill/City Garrison. Those that Garrison invaded cities are called "1MP", "2MP" etc as in Military Police. Archery/Longbow units that Garrison my capital and any major cities are called "Royal Bodyguards" or "1 Bodyguards" etc
Then there's obvious stuff like units with Medic I/II get "1 Medic" etc. Scouts get "1 Recon" etc but they rarely last long enough! And boats, like has been said, get "HMS _____" depending on who they beat ("HMS Zulu") or their role in a major battle they took part in ("HMS Invincible", "HMS Vengeance" etc).
Meanwhile, any unit going above level 5 or so and if they are the best unit in their 'class' (Guards, Rangers, Rifles, Woodsman, etc) especially if they've also got up to Combat 2 or 3 as well as Woodsman 3 or whatever, then they would be named "Royal Woodsman" or "Grenadier Guards" or "Scots Greys" or some such elaborate and appropriate distinction.
Phew! Reading all that back makes it sound very anal and excessive!
However, when attacking in stacks or organising an invasion etc, I therefore quickly know which units to put in what stack and how to use them in which role (and which unnamed units to use as green cannon fodder!), which to use to attack cities, which to fortify on Hills or Forests and which to use to attack Archers/Longbows or defend against Chariots/Knights etc. rather than having to look at their tiny promotion icons each time.
Also, it just adds a deeper flavour to all my games as I can keep track of these units that stay with me through 1000's of years and 100s of battles.
Just my £0.02!
