Having more cities with smaller or overlapping areas might help for now, as health and unhappiness from large populations are harder to deal with. I'm sure there will be plenty of opportunities to ahem, depopulate it later on.
One way I deal with unhealthiness is simply founding more cities for the same resources, especially food obviously. In addition to those sweet, sweet trade routes, you also make more efficient use of resources. Basically more pop for the same amount of food.

South Africa as a post-colonial Civ like Argentina, etc., I can get into. The reason I didn't mention it before is because I do appreciate space to expand into during the mid game. Filling up the entire map with civs is probably not a good idea from that perspective.

Africa? Not sure. Africa is mostly very barren because it's mostly desert or jungle, as it should be. Morocco, Egypt, Ethiopia, Mali and Kongo fill up the remaining habitable space quite nicely

There's historic parallels to be made here, especially in recent times. I could name a few but its frankly too depressing to get into.
