Im noticing that in 108.5, a melee unit cannot attack from a city if a ship is also stationed in that city. Don't remember this happening in previous versions but it is a bit of a rare situation so could be I just never realized before..

Also have Cossack's always received defensive terrain bonuses? i.e. their Cossacks are getting "65% open terrain defense bonus" in the combat screen, but Cossacks have the "no defensive terrain bonus" promotion. I guess the promotion means it gets no bonus from being on a hill or a forest, but that it will receive promotions defensively from its promotion line (rough or open). Is this just me not knowing of this mechanic or a bug?
That's the way the mounted defense penalty has worked since release - it's counter-intuitive, so I'm sure there are still many people who don't realize it. You're not alone!
As for the first bug you mentioned, I honestly can't say if that's a VEM bug or vanilla but I suspect the latter - I know of one vanilla bug where you can't disembark a unit into a city with a naval unit in it because the game considers embarked units "naval" and the stacking rules are applied. I bet it's related to that mechanic.
I suspect the melee attack thing is a vanilla bug, since to my knowledge mods are unable to significantly alter unit movement or combat.
When you complete a research agreement, what modifier does your Palace display? I set it to -100%... which in theory should reduce it to 0%. I'm not sure what could cause different behavior.

If it's -100%, could it be possible that Rationalism and Porcelain Tower still give +50% each, cancelling it out and leaving it at the default of 50%? Just throwing ideas out there; I don't know the internal workings of it yet.
If the Porcelain Tower had a modifier it'd show up on the tooltip. I double-checked Rationalism and the Tower, and both have MedianTechPercentChange="0" in VEM.
