I use GIMP, its a free, small and useful program.

You turn the flag layers into either an overlay or multiply filter. Well, that's what you do in Photoshop. No clue on how to do it with the Gimp.

Well if you're layering the base goes below, and you put the real flag above and change the transparency just a little, so the base is seen but the flag gets to keep its original colors , but I dont do that, I just pick a color and brush and select my brush mode as hard light (it gives a specific hardness to the color which looks great) and I draw the flag.
