The last step of human evolution... all the natural evolution has already happened, so SEELE had to promote this artifically. Men would be immortal and god-like. Every human is incomplete and troubled by worry, angst, fear, pain, weakness, loneliness... The HIP would melt all human souls into one, forming one ultimate perfect creature lacking all these negative traits at the price of individuality and a bodily form.
The requirement for this is the destruction of all Angels (including EVAs, which are a form of Angel themselves). Humans are the 18th Angel, so mankind has to be destroyed as well, at least symbolically. They have to die to be reborn in a better state.
So much for SEELE. Gendo, however, aims for the pefection of the individual soul, with every human being able to create his own perfect world inside himself, that's why he betrays them. SEELE wants divine unity, Gendo divine individuality - so that he can be in a perfect world with Yui.
What else... think of EVA as the ultimate in physical evolution. HIP aims for the ultimate in mental evolution.
The HIP is based on the prophecy in the dead-sea scrolls, concerning the salvation of mankind after the coming of 18 angels and their destruction. The Tree of Life has 18 branches, and Angels/mankind/EVAs cover all these branches, so you have to cleanse the table and start anew if you want another step.
Why exactly did Gendo want to initiate the third impact?
It's the last step of the HIP. Kill the Angels, bring Adam and Lillith in contact (Third Impact), get rid of every human's AT-Field - and see them melt into one.
As for End of Evangelion... it shows what happens in the "real world" in contrast to the last two episodes showing what happens inside the characters. And it's the alternative ending for whose who weren't satisfied with the ending of the series (cause they didn't get it or didn't like it). EOE can be rather hard... some very brutal scenes and lots of deaths. Asuka's fight vs the EVA-series is one of those anime scenes I'll never forget...
