So I made two military Conquests Uruk and Jerusalem. Uruk flipped real quick from barbarian, while Jerusalem is staying barbarian for many turns. What do I need to do? send storytellers perhaps so they can accept my culture?

If a Hidden Nationality unit captures a city it will not flip to your ownership - it will become a barbarian city. You can then conquer it with a unit that bears your nationality. Cultural conquest of a city is quite difficult and impossible if you have the option for 1 tile minimum in city radius.

I don't know the peculiars of your situation so I'm guessing at what might be causing some confounded expectations.
