There are many bonuses that revolve around a settlement being costal. I've read in other threads that for these bonuses to apply a settlements city center tile must be next to a costal tile is this correct? What about settlements that have fishing quays/harbors, do they count?

It depends on the particular wording of the bonus. As I understand most of them are about palace/city center adjacency and thus require actual settlement center to be on the coast.
Coastal settlements (especially cities) have the inherent drawback that you have less tiles to build on in most cases. And land tiles are often better to work than water tiles - without taking bonuses into account. Hence, it makes sense to make coastal cities desirable despite this, even if it means that cities in small bays may be the best spots to settle - which is not unrealistic.
