completely confused with current mod situation!

Before either Workshop or Leonardfactory's CivMod, I successfully installed a number of mods in the Mods folder, as directed. Virtually all worked just fine, with maybe a conflict or two I could deal with. Then, with Workshop, I installed a few more mods...do they not go into the same folder as the ones I installed myself? When I start the game, where do I go? Options-->Add-ons? Additional Contents? One way, I get a screen to adjust settings for Trixie, or KayleeR, another way, I now see just a blank version of a screen that used to display all the mods I'd installed, and let me turn them on or off, one by one.

Need I delete every thing in "Mods" and start from scratch? Are CivMods and Steam Workshop incompatible? Are some mods available from only one source or the other? To me, at least, it's all currently clear as mud...what is working, and what not?!

Steam mods are not stored in the mods folder that those installed manually via CivFanatics or by using CivMods are in.
If you have the same mod installed on Steam and CF you should uninstall one or the other as having it installed in 2 locations is likely causing a conflict.
I prefer Steam so i uninstalled those I had on CivMods prior to installing them on Steam and haven't had any issues
All but 3 of the UI mods i'm currently using are available on Steam, so they are still installed in the mods folder until they become available on the Workshop.
 
I said this elsewhere but what I've been doing is opening up CivMods on the left side of the screen and workshop on the right. First thing you'll want to do is find the ones you have on CivMods that are available on steam and subscribe them. I think it's less than 200 still so it should be easy to find. Then uninstall from CivMods.

Now every time I run the game I do the same thing except I sort workshop by new releases so it's much quicker to see if you have one to update over to workshop.

Like Cliff said, they're compatible as long as the mods themselves are, and make absolutely sure you're not running the same mod in workshop and CivMods.
