I have looked around on the forums on a number of sites, including Maniacs Treatise on Hurrying and it is often said that the cost to upgrade any unit is as follows:

Ten credits per mineral row the unit design to which you upgrade, is worth.

Ten credits per weapon and/or armour level the upgraded unit design has more than the old unupgraded unit design.

However I have dome some testing and have noted that this formulae does not hold for some weapons/armour introduced in Alien Crossfire

Upgrading a standard 1-1-1*1 infantry to any of

Unit Minerals True Cost Suggested Cost Discrepancy
30-1-1*1 110 $500 $400 +$100
12r-1-1*1 50 $200 $160 +$40
1-3r/p-1*1 30 $70 $50 +$20
1-8r/p-1*1 100 $200 $170 +$30

I assume the discrepancy holds for the individual modules examined and is additive, although I have not tested this yet.

I was hoping to update my datalinks noting all these exceptions (I assume they apply to all resonant/pulse weapons/armour and the string disruptor and psi armour/weapon). I just wanted to be sure that I wasn't missing out on anything else.

The discrepancy is due to those weapons/armor being priced above their attack/defense values. 3-pulse and 3-res armor costs 5, and 8-pulse/8-res costs 11. This is reflected in the mineral cost, and in all other factors (for instance, putting trance or ECM on a unit - you can put trance on an impact/3-res (4-3r-x) unit for no additional cost).

Similarly, String disruptors are more expensive than their attack value would indicate (40).

Okay, here below I have shown where the listed values do not equal cost:

Weapons:

String Disruptor - 30, costs 40
Resonance Bolt - 12r, costs 16
Resonance Lazer - 6r, costs 8

Armour:

3r/p, costs 5
8r/p, costs 11

Some notes:
I have not included psi costs, as there appears to be some undocumented esoteric rule in regards to upgrading to psi weapon and/or armour. I also discovered that you may not workshop a psi-psi-1 infantry. The game considers them to be mindworms - you must either add a special or use a different chassis

The nano factory does not exactly halve upgrade costs, it halves the cost and ROUNDS DOWN to the nearest 10credits. This means that the nano factory can make upgrade costs even less than expected, and a 10credit upgrade becomes free!!
