Attacking with Axes:
CD2 Archer on Hill: 3 +50%+25%+40%+50%+45 = 9.3
Shock Axe on Hill: 5 +25%+40%+50%+35%+25%-50% = 11.25
 
I rarely pillage. I'm an expansionist, and thus usually plan to take the cities I conquer, and don't want to have to rebuild everything. Thus, I usually limit my pillaging to key resources such as copper, iron, or a luxury. If I can take the city within a turn or two, I won't even bother with that. I actually bomb more in the Modern Age than I pillage, even if I don't get any money, because I can destroy enemy cities that I otherwise couldn't touch for a dozen turns.
 
To answer the OP's question: I pillage when I have time and spare units to do so. If it comes down to pillaging or capturing an enemy city I usually do the latter.

Pillaging is usually something I do while waiting for reinforcements to arrive.
 
I was under the impression you should pillage cottages/villages/towns as the city reverts those tiles back to cottages the minute you capture it anyways?

Oh, no. Towns remain as towns, villages remain as villages, and hamlets remain as hamlets when you capture the cities. In fact, the turns left until they upgrade to the next level is even saved when you capture the cities (so there's no extra turn penalty for you on their commerce). So you definitely want to keep that in mind when you're considering pillaging - because if you don't pillage, those towns could well become your towns. ;)
