Hard to quantify without seeing a screenshot of your stability (F2) advisor, but controlling Egypt will certainly have a negative effect on your stability.

The guides on the wiki recommended conquering Egypt and it seemed like a good idea at the time, I thought I'd get some good wonders (only got Stonehenge) but after 1500AD and after I've conquered the rest of Subsaharan Africa my stability is on the verge of collapsing, even with courthouses and jails everywhere.

How much is Egypt affecting my stability? I'm guessing I'm better off just leaving them along and never building north of Aksum.

It will still go into the crapper even without Egypt(Found out the hard way).

Are you guys playing the same game as me? On monarch I found the Gondar bronze difficult to access resulting in my infrastructure and Moqdisho being destroyed by ridiculous waves of Impii. Also barb camel archers are stronger than anything anyone can build for a long time. And to top it off, I managed to get double plague; somehow after plague had ended it spread through my empire again. The demographics screen reported me as having 4000 citizens and 91,000 troops.
