I really like Bismarck's peace theme and his war theme. As a close third and fourth I also like Washington's peace and war themes.
 
Elizabeth's War theme is superb (got to love the fife), as are both Genghis Khan's themes (I'm a sucker for dramatic strings like that). The Danish melody is also very good in a brooding sort of way.

I found Sejong's music quite striking too.
 
I have a playlist with all the leader themes and scenario themes, as well as some of the better songs from Civ IV and Colonization (and the Baba Yetu Duet theme, as well as the original) and it is almost always playing. You can use the free program Audacity to splice together MP3 files, so I took the different diplo tracks for leaders in Civ IV to make some music files a while ago, so I have also the leader music for Joao, Justinian, Brennus, Peter the Great and a some other leaders from Civ IV. In addition I used have the Conquests Fantasy and Scenario musics from Civ III, and all in all it's an incredible playlist. Just listening to it really reflects the awesomeness of Civ over time.
 
I have the songs from Civ4 + its expansions for each Era (about 79 tracks).

I have all Civ5's scenarios, 4 continents (each has Peace, War, and Both folders), and leaders songs. Civ 5 songs for continents + scenarios like Viking and Wonders of Ancient World are 277 in total. Civ 5 leaders peace and war themes are an extra 50 tracks. I use free ogg to mp3 converter FoxTab.

Civ 4 leaders tracks kinda sux so I don't bother make a playlist for that.

My favorite song from civ Joao's theme. Youtube a complete version with all three tracks blended into one and you'll hear it, it's awesome.
 
For those interested, the English (Elizabeth) music appears to be based on the folk music of Somerset (England)
