I wanted to start this post as a reference for people to find the helpful keyboard shortcuts, not found the civlopedia, or buried somewhere in the manual. Please do not post the obvious, "R is to build a road," would be one example.

~ If you have a large amount of units/workers under automation or fortification and want to awaken them, right click on the square then hold shift and click each of the units, this saves having to rightclick for each unit.

~ Shift D will bring up a list of the other countries you have met, click on one to bring up the trade screen. This saves having to open the foreign advisor.
 
Some semi-obvious ones:

CTL-SHIFT-M to hide/unhide improvements so you can look at underlying terrain and resources.

CTL-C for Civilopedia.

CTL-I to improve the area around a city.

CTL-A to improve without destroying existing improvements.

H for home city -- useful for zooming back home.

G for go to a square -- useful especially in the late game, where you've got RRs and lots of distance to travel.

One not-so-useful one: . (period) on the numpad key seems to toggle off the info window and the rest of the interface. I only tend to use it by accident. <g>
 
Ctrl+r = build road to
Ctrl+shift+r= build rail to
Ctrl+b = build road and make colony at end of road. Not super useful, but fun to know.
 
All the hotkeys (well, I guess they're all there, I didn't doublecheck or anything) are in the civilopedia under game concepts.

Here's two I've been using: ctrl+shift+g for go to city, and shift f for cut forests.
