I expect this to be a completely individual problem on my side, but I'd like to mention it here if I may: In my first game after the patch 1.2.4 I often have to repeat left mouse clicks before the intended action is carried out. For example, clicking the "next turn" button in the bottom right. It seems that the first click is "registered" (because I hear the "click sound"), but nothing happens at first and I have to click again.
The mouse is only a few weeks old (Logitech G203) and it doesn't cause such issues in other games or software.

I am encountering something similar. I thought there was a mouse sensitivity issue, but there definitely was a click sound with orders issued.

I don't play
The new Ubudiah Mosque…does it add

50% to the Yields Of the improvement (ie warehouse bonuses)
or
50% to the Yields On the improvement (ie base yields, bonus yields from abilities like Shawnee+prod on terrans, etc.)

The latter--inherent yield of the tile with improvement without warehouse bonus.
 
What happens when you specialize a town that doesn't have any connections (however it IS connected to my empire's trade network via its Fishing Quay - I can assign it resources)? Is the food just lost?

Edit: It says "New citizen in 11 turns" (as if it wasn't specialized), but that counter never goes down.

Yes, if it doesn't connect to any city on the same continent, the food is wasted. You will still get the gold and specialization benefit, however.
