after I switched to this civic I lost line of sight for the cities I spread my religions to. I noticed it sometimes flicker on the map for a turn or two but most of the time it was constantly off.
My idea was that as long as you control the founding city of the religion you have line of sight no matter what.
Did anyone see something similar. Is there any justification for it?

I am pretty sure that you only get line of sight when you have the holy city AND that religion is your state religion. Obviously, freedom of religion means you no longer have a state religion and then lose the line of sight privileges for the other civs cities.

I encountered the same thing, and was puzzled as well.

I am not at home where I can look up the rule in the manual or the civilopedia. Does anyone know for sure what the game says is supposed to happen?

Same thing happens if you have multiple founding religions, you only get line of sight for your state religion.

I'm not at home where the computer with the game is but I'm 95% sure that when I switched back to theocracy I got line of sight of the cities with religions that I also founded but are not my state religion. I'll follow-up on this in the evening.

The game manual says:

If you control the holy city for a religion, you can see what's going on in any city with that religion, as well as all the spaces that city can see.

That says nothing about state religions or religious civics. It is either a glitch in the game or the manual.

Also, it seems to me that if you can "see all the spaces that city can see", you should be able to see all spaces within its cultural borders, whereas I have only been able to see the 8 surrounding sqares. That is not so much a glitch as just my personal opinion.

Just gave it a close look. Indeed I only see the cities with my state religion. It just crept in along with my non-state and I didn't notice hence the mistake.

So visibility is consistent with state religion. Either game or manual need to be fixed.
