I know the reason for this bug and how you can fix it in the editor:
There is a parameter called "Distance between civs" for each map size. When the map is built, the game tries to place all civs to match this parameter.
For Huge Maps, however, this parameter is very high. Something like 20 or so... So, when there's not enough space to match this parameter for all civs it will be ignored and they start only 1 space apart of each other.
The solution is: lower this value! (I suggest not lowering it under 5) So when creating the map a starting position for everybody can be found.
