If I have multiple MODs downloaded can organize them by creating new folders under the MOD folder and copying the entire MOD into the new folder?

Each mod should be in its own folder. I've never tried creating subfolders within MODS. Why don't you try it with one mod in a subfolder. If your Mods browser can still see it, chances are it will be OK. If not, you only have to move it back out of the subfolder and delete the subfolder.
