I use a utility called saveconvert that one of the HOF or GOTM people put out. You can change a huge number of things with it.

I belive the game turn is still with Churchill (1960BC) and he seems to be dead?!

Are you sure saveconvert is compatible w/BtS? Did you try it on BtS?

What I've read there is that it is not compatible with BtS.
If that's the case how can we replace a MIA human?

I don't like PTBS because of the 2 turns trick, when someone cheats by waiting for all players to complete their turns and then plays 2 turns, particularly when at war...

Well, in that case, we cannot swap the human to an AI via saveconvert. However, we have a player ready to take over the person leaving (see above).

That is an issue in multi-player when playing on line or via a lan. The 2 move thing was available in all versions of Civ but it is not available when playing PBEM.
