Actually from experience, once your deal has been broken, because of your actions or the actions of a party not part of the deal but means that the lines of the deal are cut, you lose you rep. It sucks majorly, but unfortunately that what happens.

I am sure about Vanilla that declare war to (his/her) MPP friend of (your) buisiness partner do NOT hit reputation.
Is it new in Conquest? There are many others tricks to "break gpt deal, but have reputation clean". I wrote about it long ago.

Yep, it does suck. But it doesn't happen directly due to MPPs triggering. A&B are locked alliance, you have a deal with A, you declare on B, then A declares on you because of the locked alliance. A's actions are what broke the deal, therefore you take no rep hit for it.

As sanabas says, this applies when a trade route is broken by third party action, eg a barb treading on your coastal tiles or another civ declaring war. However, in the case where an MPP triggers a declaration of war, it is not the actions of a third party that destroyed the deal, it's the other party to your deal.
 
I was wondering where you guys had got to. I was thinking of sending out a search party :)
