I have this checked as YES

Pop up a box when you receive a Private Message?
This will pop up a small warning box when you receive a Private Message asking whether you want to view the message

But I am not receiving a pop up when I receive a PM... Am I doing something wrong?

No, you're doing nothing wrong. But that functionality has been disabled. There was a discussion about this again very recently - check out this thread.
