The whole board is not carpeted,

I have seen it carpeted. Literally. Yeta Giant Earth map. Literally every single tile in Spain was covered. I couldn't see the center, of course. But every tile in range of my vision, plus even most of the water tiles and bits of northern Africa, covered. I've had a city surrounded by Japanese missionaries out to the edge of my vision.
 
No, definitely not. At the beginning the AI has a lot of units that is true but after their destruction the AI don´t build again an army. The oceans are empty. Religious units need an extra layer.

Military units must be moved on the same hex with an enemy religious unit to get the command to persecute the enemy religious unit.
 
Ive notice a load of units being produced by....a City State! One particular city state in my current game has created an Armada - they've actually come in useful as they fought off Peter the Great for me without me having to do anything! Literally 12-15 naval units swarming around their island looking for trouble.
 
Some quick solutions:
City states: There are too many of them and some spam units like crazy. --> you can mod the respective lua-file to have less city states until we get a setting
Religious: Way too many a.i. controlled religious units --> you can mod a higher progression cost => less religious units
Military units: Not too much of a problem in my opinion --> higher maintenance cost would solve it, but at the same time construction cost would be needed to increase, otherwise keeping units alive isn't important enough.
