Are there pros and cons to each religion ? I like confus. probably because I seem to be able to get that the fastest. It seems the only pro / con is if your allies use the same religion that you do. Of course if my empire uses the same religion that helps.

Not in that way. Generally it's good to follow whatever religion most other leaders are following so you have some trading partners/war allies. I usually get Confucianism and/or Taoism because they're on a good tech path that gives you Civil Service and Liberalism. Judaism and Christianity are good as well because Theology leads to Paper and you can pop it with a Great prophet fairly early if you have one saved away. Buddhism and Hinduism are sort of a crapshoot, your only real hope of getting these is if you start with Mysticism.
The value of each religion all depends on the circumstances of the game, really.

Taking their respective spots on the technology tree out of the equasion, the one differentiating aspect I guess is that the 'Cathedrals' (e.g. Pagodas, Synagogues, Stupas, etc.) get build bonuses from different resources:
  • Christian Cathedrals and Jewish Synagogues get double production speed with access to Stone,
  • Taoist Pagodas, Confucian Academies, and Buddhist Stupas get double production speed with access to Copper, while
  • Hindu Mandirs and Islamic Mosques get double production speed with access to Marble.
Otherwise the religions operate effectively in the same way from a 'mechanics' perspective.

In practice, early game religions tend to be more successful than the later game ones simply because they have had more time to spread their influence. Rarely have I seen Islam dominate a game's religious leanings as it is almost always the state religion of only the founder if it becomes a state religion at all.

Is this why I was playing a game, went to war with someone and another country went to war with me just because I went to war with the first ?

Nations go to war with each other for a variety of reasons. Maybe it's religious differences, maybe because your cities are defended by a wet tissue and your army is devoted to war #1, maybe because you've refused to stop trading with their enemy, etc. etc.

Things that might be of help;
  • If your neighbour is aggressive and anything less than 'Pleased' with you ... expect to be attacked. If your neighbour is aggressive and 'Pleased' with you, proceed carefully. If your neighbour is Alexander and 'Pleased' with you, expect an outrageous demand followed by a drop in relations followed by an attack. Multiply by two if you're floundering on the Power Chart.
  • If you refer to your diplomatic screen and check the options for "Declare war on 'such-and-such'" and the response is 'red-ed' out and "We have our hands full right now" ... then the leader is either at war or is likely to soon engage in a war. If that leader is less than amicable, then they may be preparing to invade your nation.
