Rather than clutter the forum with extraneous posts, thought I'd do both at once. I'm playing a patch or two behind, if it matters (AI navy is broken, but no Sons of the Inferno).

Question 1: If I have Tower of Mastery or Altar of the Luonnotar victory conditions turned off, will every other civ still declare war upon beginning the final stage/tower?

Question 2: Playing a game as the Svartlfar, next to Tebryn Arbandi. He just tried to move a large stack including 20 or so Pyre Zombies through my territory. I'd been building up for a war with him, so I had 6ish mages with Life II sitting next to his borders. 4 casts later, all those Pyre Zombies are dead, and I am not at war with him. Is this a bug, or a feature? Because if it's a feature, I think I'm gonna go slaughter all of his undead the turn before I declare war (open borders), but if it's a bug, I'd prefer not to explot like that.

For question 2, let Tebryn declare war on your neighbour using his twenty pyre zombies, give them a couple of turns to cause some pain, then join the war against the him. You'll get a war ally for free, sometimes a willing vassal, and maybe a chance to capture back anything Tebryn has captured. Divide and rule.

As far as I know the destroy undead spell should not be killing innocent zombies and worked differently before patch m.

going by my last few games, destroy undead will damage any undead regardless of whos team they are on. however for me its always resulted in instant war declaration with no "are you sure you want to start a war" popup >.<

had several accidental wars that way.

If your mages are in your lands when they cast Destroy Undead, there will be no war declaration. If you're in his lands however, there will be. Same goes for other damaging spells like Tsunami, Ring of Fire and Malstrom.

Interesting, thanks for the info. Seems like only Destroy Undead is that useful though, nothing else save Auric Ascended would let you actually kill units, and if you have Auric Ascended, no one is capable of giving you open borders anyway.
