For now, I cannot help you more.I was 99% sure it's the culprit because it started happening as soon as I allied it (no embassy) and stop when I lost the alliance (or should I say ability) but I couldn't reproduce it in a new game. After trying to reproduce it in my current game I found the sea trade route was fine but the bug is still affecting the number of possible trade route shown in overview so it might not show up in a new test game.
As for logs I never did it before so I don't know what I should post

When your city grows naturally you do not have to assign them manually each time, because they take available space on terrain or as a specialist according to your advisor choice.
