Uh, no it doesn't. By definition an atheist theocracy would prevent people from practicing any faith.

Well, if you really want to get technical to the definitions and whatnot, then such a system isn't explicitly against faiths that do not involve deities.

No I will not like an Fascist Atheistic Theocracy telling me that I cannot be a Shintoist Roman Catholic and practace my faith .

You might have to, one day! ;)

My support would really depend on the policies of this very hypothetical government,
how atheist they were in practice, and the possibility of myself being supreme leader.

Banning religion would probably be the best course for an atheist government body.
New laws that enforced the ban on religious practices would be required also.

Apart from that, it would not (and could not) be a theocracy.
That smacks of the dogmatics that the body is trying to end.

Would one even call a government that excludes all religions a "theocracy"?

Perhaps an Atheocracy?

'Atheocracy'...That seems like a fitting term.

It seems to be in unofficial usage, but not in dictionaries.
But I can imagine it being added to the English lexicon soon.

I don't think that is possible due to the fact that most advanced Nation-States have legistlators and leaders are entirely secular in nature. If you believe in the premise that laws and institutions creates society by secular-thinking individuals who makes them.
