Build site question

Forgive me here, I dont yet know all the lingo.

If I build a new settlement directly on top of a spot with a bonus thing (wheat, cow, or shield) does the settlement cancel out the bonus from the thing? Or is the bonus still taken into account for the settlement spot's production?

I guess I'm asking whether a settlement has a default production that disregards terrain bonuses.
