City State is Occupied

I conquered a city state (in this case Buenos Aires) and it is occupied. I wondered if it might have to do with their previous owner as they had been conquered before, but they have no claim anymore. In a weird series of events they were conquered by Rome, I liberated them for the Australian production bonus, then when they stopped being my suzerain and their territory completely blocked my invasion path of Rome, I conquered the city state. None of this seems to be anything that should effect occupation? I thought a city state can't be occupied?

*Edit* so it turns out Buenos Aires is still appearing in the city state list as if I am at war with them, despite me owning their city... so definitely gotta be a bug....

Can you post save files (preferably saves from the various milestone moments you mention in your post)?
 
I seem to have just fixed the bug - made peace with Buenos Aires (despite them no longer existing) and occupation was gone.
 
I have this bug too, but I cannot fix it by making peace.

Spring patch, no mods, captured city state after previously liberating it from a different civ, and it remains occupied forever. I cannot make peace and it cannot grow above pop 2.
 
I had something with a "standard" city on the Australian Summer patch which might very well be related:

I had conquered an Aztec city, somewhat later Germany (after conquering the Aztecs) conquered it from me, and in the same war I conquered it back. It remained occupied for the rest of the game.
