You'll want to go into the GameInfo XML folder and there you'll find the CIV4WorldInfos.xml, and CIV4HandicapInfos.xml. You can change the colony maintenance and distance maintenance costs from there. That should make cities on a different continent cost the same as cities on the same continent.
