Large Map and New Civilizations are now playable

*If* I understand, you want:
  • Aztecs to collapse
  • Former Aztec and/or all area cities to change ownership to Natives
If so, the answer is Yes and here is how:
Start in Map Mode. Select the tile of an Aztec city, this will take you to the Plot Data screen. In the upper left corner, you'll see Montezuma in the drop-down box. Expand the box and scroll to bottom of list; you'll see four Barbarian entries. Natives are the third entry (or second from bottom). Poof! City flips to natives. Repeat for all desired cities. Any civ collapses instantly once their last city has been flipped. Indy and Barb units can get expelled nearby so check the area and move or delete them.

The issue from my understanding is that new world civs collapse to barbs/indies. Because of how tech groups work with collapsing, if the Toltecs/Mayans get far enough up the tech tree, they'll leave behind indy cities full of crossbowmen, which are a nightmare for the Aztecs (human or especially AI) to conquer.

So they're asking if it's possible to force new world civs to collapse to natives instead, which forces them to be stuck with archer defenders and avoids the issue.

Exactly. Then Maya and Toltec collapse - the barbs and independent cites with stack of x-bow big problem for Aztec.
How they can build their empire?
If Maya's and Toltec's cites collapse to Native it will be more historical
UPD. Independent could even crush Aztec (Purepecha swordsmans in Mexico)

I'm playing with Tibet on version with tweaked Spain... And gues who is solid and on top scoreboard? And prevented spawn of Colombia and Argentina? And started GA with GP (not sure i saw ever this from AI, well maybe in so long time ago, so i don't remember)

I opened a 600AD start with another civ to check Spanish spawn and there were units that didnt belong. Also, which Speed/Difficulty are you playing on Mr. Marathon? If its anything other than Regent/Normal you know observations aren't valid (especially only one).

Epic/Monarch, but I'll take your word for it.
 
I launched 5 games 3000BC (normal regent) with India. 2 times Harrapa was alive with Dilli size 4-5 and ressources around improved, 2 times Harrapa had collapsed with nothing left and one time they had collapsed with Dilli remaining Independent. Having a Dilli this big (+ 2 archers) right on the start for India changes everything and makes the game way easier, I don't think it's a good idea to let pure luck/bad luck influence the starting condition this much for an ancient civ like India.

I've noticed the same thing with Delhi in one China game. It meant that I missed Dujiangyan despite going pretty hard on building it: I expect an India that gets a mid-sized and improved Delhi from the Harappans will often be able to snipe that.
 
Also, I would recommend remove stone. It don't not for Harrapa Uhv (as I remember), but they always steal wonders with it. Stone can spawn near India spawn date
