Anyways, is this due to the MOD's programming specifics, or it was so also in vanilla - just it had 100 times less FEATURES, so it wasn't felt???

In the first - I'm sure if someone with good programming skills took a look at the problem SERIOUSLY...
Its primarily the scale - number of buildings and units is highly significant, as is number of techs, compounded by large maps.
The original code was TERRIBLE scaling-wise. Compared to the vanilla BtS code we are currently about 10-20 times faster in a large game. However, the scale of the mod has kept up with the performance improvements, so turns are still on the slow side in mature games.
