Uggghh, I thought I had it hammered down too... I am not even sure how since all I did was use the installer.

You're using a PC, not a mac, right?
You've enabled all the required mods and no other mods, right?
Sounds harsh, tried re-installing the mod? If that doesn't work maybe try re-installing Civ5.I have all DLC besides the maps packs and I am on PC. No other mods enabled besides the six: (1)Community Patch, (2)Community Balance Overhaul, (3)CSD for CBP, (4)Civ IV Diplomatic Features, (5)More Luxuries, and (6b)Community Balance Overhaul - Compatibility Files (No-EUI). Buildings, Wonders, Social Policies, Specialists and Great People, Civilizations and Leaders, City-States, Terrain and Features, Resources, Improvements, Religion, World Congress, and Corporations Civilopedia entries are all missing.
Sounds harsh, tried re-installing the mod? If that doesn't work maybe try re-installing Civ5.
3 more things to check:
1) Are you playing in a non-English language? If yes, then try switching the game to English (you can do it somewhere in the game settings IN the STEAM APP). Although you should be seeing at least something in the Civilopedia
2) A silly question, but aren't you accidentally pressing the "back" button and launching the standard game after activating the mods?
3) Are you playing with EUI? Are your Steam and Civ5 located in standard locations? (e.g. if you use drive D: for gaming, then EUI is landing in a wrong folder and you have to move it to the correct one on drive D: ) (or you can install the non-EUI version of VP for the sake of testing)
I don't get what it is that makes an AI decide which policy they're gonna take. I've seen Shaka take Tradition (lol) and of course he over expanded and just hurt himself. I've seen Korea take Authority (imo only Tradition is suitable for him).
Is it just random? I mean of course it would make it too predictable if the AI only chose policy branches that are suitable for them (thankfully some AIs are versatile) but it's just making them bottleneck themselves
That makes sense, however I've also had games where all my neighbors have taken the same policy branch as me, but that doesn't really say much I guess. Confirmation bias and all.I think the system is trying to spread all policy branch to be taken equally.
I am playing with 7AI+1 myself.
There are 3 starting policy branch to choose, 3 in mid game, and 3 late game.
2 policy will be taken by 3 civ, and 1 policy will be taken by 2 civ.
Ex: 3 authority, 3 progress, and 2 tradition
3 piety, 3 aestethic, 2 statecraft
3 industrialism, 3 imperialism, 2 rationalism.
The order might go something like who accumulated first will get to pick what policy they prefer, while next one will pick policy other than picked one. Third one will left with no choice. Fourth one will pick whatever they want again, and so on.
So you will always have AI who have similar policies, and divergent policies. And you will always have rival to grab that policy branch completion wonder.
You can get Naga-Malla (like all other unique units) from military city-states.I am seeing Mayans having a unit called Mayan Naga-Malla and Rome having Brazilwood resource..even though Indians and Brazil is not there in the game. Is this a bug?

Are 2 Iron really worth 9 Gold and Truffles? That seems a bit excessive.

A bit later, maybe 20 turns or so, Dido declared war on me for no apparent reason. You could usually guess the reason from a negative modifier like "contested borders" or "aggressive expansion", right?

She's on the other side of the continent. I don't see why she would have any interest in my cities right now.
As I've said, I haven't played in a while, so I don't know how much AI behaviour has changed in the last couple of months. Does this seem normal to you?
Iron is worth a lot, without it you can't really do wars. How much the AI values it depends on how badly they need it.
As for the DoW thing, she's not on the other side of the continent, she is your next door neighbor. And you're severely overextended with little to no army.
If she didn't have an army on your border (which she does) you can probably assume someone bribed her to DoW you.
Pretty normal to me. You only have 5 units. Get used to fielding your military cap at all times and place them at the best defensive position. AI is VERY AGGRESSIVE. Extremely so. They'll exploit you, break you, ravage you, violate you until your- whoops. Got carried away.
On most difficulties(especially Immortal and Deity) there is a 99.9% chance that you'll fight at least 10 wars before you finish the game.
You were probably just that weak and overextended that she were willing to risk it.But don't trade deals stop when you go to war? I gave her 6 iron in total. If I remember correctly how strategic resources work, she won't be able to heal any of her units that require iron now, unless she has found another source for iron since then.
I considered Babylon to be my only next door neighbour. I would have thought the distance and multiple cities between me and Dido were enough for both of us to not think about conquering each other yet.
