Replace Confusianism (since it is a philosophy and not a religion) with paganism which every civ would start with, has no holy city and provides +1 happiness but no culture?
 
I would prefer the "national religion" model. every civ starts with it's own unique religion. That would be IMO better, because there was no common "pagan" religion. You can build your own temples and so on, but you can not spread your religions to other civs and therefore have less allies. Later you can decide if you adapt one of the world religions or keep your own religion. Maybe the founder of one world religion can get a bonus for converting "pagan" civs ( and they may get a bonus if they successfully resist until the end of the game and get bonuses for temples to compensate lack of allies )

But in this case I would rather replace hinduism and use this as the national religion of india ( at least AFAIK hinduism never spread outside india except with immigrants of course - the same maybe for judaism but I'am not so sure about it - confucianism managed it to spread from china to korea at least )
 
Since I consider confucianism a religion, I voted that this was a bad idea.. beyond that, I don't agree with the dynamics you have suggested in general

I always liked the idea of each civ being able to found a religion (named upon founding) through some act, and changing the way they work for the most part.. to me it seems the way they are, it rubs me uncomfortably.. but thats not the best solution anyways.. I have been considering this with great detail lately, looking through game files and such
