I think both for flavor and for added strategy, more religions should be added in the expansion. With those added religions should come an option for a religion "limit", either through a simple slider that goes from none -> maximum. Here are some suggestions for religions:
1. Zoroastrianism: The Religion of Ancient Persia/Iran, this was a pretty important religion in it's time, and influenced several modern religions, including Judaism and Islam.
2. Shintoism: I can't remember if it's just Shinto or Shintoism, but someone can correct me. Anyway, it's the primary religion of Japan, and has as much influence in Japan as Confucianism and Taoism/Daoism do in China.
While these were primarily national religions, I don't see any reason NOT to include them, seeing as they had a big influence on the native populations of their respective countries, and considering Confucianism is practiced only minimally beyond China, I think it's safe to include National religions that are a major part of that nation.
Another idea I had was that perhaps every nation starts out with a generic national religion, that does not diffuse as quickly as one of the big ones they include in the game, but keeps a presence in the nation, which could simulate such scenarios as the influence of Christianity in the Aztec Empire, which had a strong religious belief system that wasn't crushed automatically when the conquistadors showed up. But I dunno, that might not be the best option.
EDIT: Oh and I meant to include Sikhism, which is a significant religious force in central Asia, and is not nationally bound.
