SMACX has some astounding diplomacy features to it. Among them are a fairly large number of different "Cultural Features" which are selected, and can be changed, over time.

These individual features directly affect relationships with neighboring Civs. For example, if a Civ in "militant" about a featuring differing feature than yours, it might threaten war, unless you change your own.

SMACX was (I think) wedged in somewhere between Civ2 & Civ3. It's appalling that so many features, aside from that realistic diplomatic system, were "lost," including underwater Cities & whatnot.

SMACX is available for about USD 1.50 or Euro 1.50.
 
SMAC is one game I've not played in far too many years, and the expansion none that I recall. But definitely a source to mine for inspiration.
As far as diplomacy, that's an area that (a) I think we'll all agree is pretty bad (even Soren said so, per another post), (b) probably needs to be redesigned, but (c) doing so will have a big effect on gameplay. It's closely tied to the AI, and probably not something you'd be able to customize much beyond weighting bargaining items and toggling options on and off. It'll definitely take some thinking.
Semi-random events/prompts that affect relations would very interesting as well.

^That is really cool. The one diplomacy option I really really really really loved in SMACX was the ability to gift units to your allies.

Wish there was something like that in C3C.
