Spaceship parts produced by your permanent allies do not display on the spaceship until you hit the launch button. They are listed on the "view spaceship" screen on the right-hand list of spaceship parts as being completed but are not graphically displayed on the spaceship itself. When hitting the launch button all the parts produced by your permanent ally suddenly appear on the spaceship.
