I don't see how it is counter intuative for shooting games, but not for flight sims. You're doing the same action (tilt up or down).

I use different configs for different games, through necessity. When playing unreal alot more movement is involved than CS (IMO).

I use WASD (started with Jedi Knight I think - my first 3D FPS). My current CS config is as followed.

Mouse: Inverted
Mouse 1: Fire
Mouse 2: Secondary fuction (zoom/silencer)
Mouse 4: Voice comms

Then I use WASD, with:
crtl: Crouch
Space: Jump
R: Reload
E: Use
F: Flashlight
Q: Last used weapon
Z, X, C: Radio commands
T: Spray
Y, U: Chat commands
1-5: Arm weapons
shift: Walk

Got a few keys over in the middle of the keyboard, but mostly admin stuff. The keys on the right are too close to the mouse - maybe if I played left handed I'd use them (I am left handed, but can use a mouse either way).

Half life (1998? 99?) had WSAD as default, and I've always used WSAD since then. Cursors used to be ok when I was little, or if you're left handed, but WSAD is by far the superior key settings! It does surpise me that as late as 2000 WSAD was unique to you in LAN parties, since I didn't know anyone who still used cursors then (except lefties and weirdo's).
 
I hate inverted mouses, and I used to use the arrow-keys in FPSs.

The problem with using the arrow keys and using the mouse with the right hand is that you must hold your left hand in a very uncomfortable position. Alternatively, you can move the keyboard more to your left. But at LAN parties, that is impossible, because of the little space.

So the result was that I started using the WASD-keys for linear movement.

The only exception is Battlezone II by Activision. There I use the right mouse button to move forward, and TYFJ to strafe, fire and change weapons.
 
I'm a lefty, so right-handed is inverted. :p

I'm right handed, but just barely. I switch my keyboard/mouse positions every couple weeks whenever the whim hits me.

I find the mouse works better on the right hand side for gaming because I don't have to completely redo key mappings that way (just map them to work in DVORAK) and my right hand is slightly better than my left for gaming.

However, for destop work and typing I find the mouse on the left to be much more comfortable, as the keyboard is centered, with the mouse on one side and the numpad on the other.

Maybe it was partly the way I use it, with W being Jump, but as I recall just about everyone else was using cursors. The games were Quake 3 and UT mostly.

This thread makes me wish I had playing UT2004 and Painkiller (never even seen them).
 
I use the mouse normally.
I was an arrow key lover, but after playing Medal of Honor and BF1942 weenough, I learned it wasnt' all that good.
You had to hold your left hand uncomfortable, you couldn't jump or crouch easily, switching weapons was a chore, and getting into vehicles and opening doors caused me many a death while I fiimbled to find the "E" key.
Now I play Call of Duty with WASD, I use a trackerball mouse (less space needed), wit button I shooting, and button 2 as Iron sights.
