Is it possible if I could use the nif file just for an ordinary city building? I worry that if I omit the wonder movie file, the whole thing would mess up, or is there more that I will have to do as well?

Nothing will happen you don't use the wonder movie file, and by nothing I mean nothing. Even if you put the XML there pointing to it and there is no movie nothing will happen. You might as well just remove it from the XML though, but you don't have anything to worry about. I mean, technically any building could have a movie AFAIK.
