I've had this problem with other version. It may be tied to the mod I use for hot-seating with mods. (http://forums.civfanatics.com/showthread.php?t=458569)
What happens is weird and hard to describe.
At some point very early in the game, my gold is kept track of incorrectly. I think I'm losing the gold generating from the capital, because my gross income showed +3/-3 gross income and expenses as America last game, but +13 gold net income.
The 13 gold was disappearing completely.
But the game doesn't always make sense like that. Whenever I try to find rhyme or reason with this bug (it's definitely a reoccurring thing in the beta, but I've encountered it, or its ugly cousin, in previous versions of GEM) it seems to morph. I've seen incomes on culture, faith, gold, science--even hammers or food act nonsensical, claiming +30 gains, for example, but actually being some other, usually lower number.
With gold, it tends to claim I'm gaining gold every turn, but every turn, my treasury gets smaller.
