I frequently experienced a bug in 3000 bc scernario for Russia where i had Germanic (HRE) culture in Saint Petersburg tile, while it should be Russian\Viking\Polish, there were no other nations around. And i couldnt expand my culture a few tiles to the west - tiles were with empty culture after HRE collapsed, if HRE was present it was yellow although they never had any cities around Baltic...I will check, but most likely this is because your cultural flip is decaying. Right after spawn, 100% of the culture is flipped to you but then gradually restored to its previous owner.
