Your save folder should be visible in the first place. Where is your save folder located when you see it through the game? Is it somewhere under My Documents, or is it under the game directory? It could be that your system flagged the save folder as a hidden folder for whatever reason it had. You could change you settings to see folders automatically hidden by Windows. Go to My Computer, then Tools on the menu bar, Folder Options, under the View tab there's a list of things you can change. Vista comes with "Do not show hidden files and folders" by default under "Hidden files and folders", you could change it to "Show hidden files and folders". I don't know if that would make any difference though, especially if you are running multiple accounts.
Another thing you could try is whenever you install anything, change the settings so that it installs with permissions to be used by everyone on the computer.
I can't think of anything else. I run my system with only 1 user which automatically makes me the administrator, so I don't have to worry about permissions and hidden folders and such. It could be that if you installed Civ3 as one user, you cannot see those saves if you log on as another user.
