Ok... so, I try a Pangea map... get run over constantly

So, I play continents, small map

There are normally just two civ's on the continent. I can usually rush at least one rather fast, though, it depends on if I can get copper/iron. But, I went up against one city and just pushed his archer's to the point they couldn't be beaten as I lost unit after unit. So.. I wait to declare war until I can get catapult's to decrease the defense of the city.

Once I get the continent, it takes forever to populate it with my cities (raze everything for the gold). By the time I have the continent populated, I'm working on rifling and by the time I get a navy up with transportable capability, attacking the other continent becomes a huge issue (last time, I got some stacks transported, then he dropped huge stacks on my continent with lots of Treb's that destroyed me).

So...

What is a good strategy here???????

You get the gold whether you raze or not (at least I thought so anyway). If you have trouble filling the continent I would recommend:

Keep well placed cities - whip a granary/forge and when war is over build settlers.
Settlers can be quickly built in high food cities as well, if your having real problems devote one to farms/mines and crank out settlers/workers.

On continents the best way to protect your land is through a navy. If you can destroy Galleons then you don't have to worry about the loaded trebuchets and it slows his reinforcements.

I play monarch and tend to have problems invading the second continent (normal map size) as it will have two allies with a slight tech advantage. It may be worth considering:

domination victory (if you have the bigger continent).
cultural victory (if you can do it early enough).

Attack with overwhelming numbers. It's never a good idea to throw units at archers with city garrison promotions and see them loose. As you said your self they soon get to tough to handle. If you're gameplan includes to sacrife units with a ratio 3:1 well go ahead but make sure you really do clean them archers out in one turn. Otherwise, big problems.

Ok... so basically, I need to focus now on building a blockade navy, that can stop 6 transports (that's how many I got hit with last time and my two destroyers couldn't get all of them). Then, once Navy is built, THEN go attack.

yes, don't neglect your navy. don't you see that tip when you load a game? :p

another point: BE THE AGGRESSOR. be the one to attack the other continent and monitor his coastal cities with your ships. then you don't have to fear a sneak-attack.

And if you can get your religion in to his cities you know where his transport's are setting off from

The AI also tends to be fond of the lowest-hanging fruit; it will send an invasion force to a landing point and city closest to its own. That means you can usually predict where the landing point will be and can focus your forces there.
