Is it possible to take costom LH's for BtS and add them in Colonization or is it a compeletely different process?

No, it should work.
There are some Colonization mods out there, which add Civ4 leaderheads to Colonization.
Looking at your problem: That's strange. Does Napi appear in the civilopedia?
For your question: Open BtS\Assets\XML\Art\ArtDefines_Leaderheads.xml with a text editor (notepad, wordpad, whatever). Search there for LEADER_NAPOLEON. In the section for the leaderhead are 4 entries, in which .nif and .kfm files are mentioned. Just copy the section of another leaderhead over to it.
however in this case I just don't know where are the files I'd like to substitute (I noobily checked the directory \Sid Meier's Civilization 4\Assets\Art\LeaderHeads and \Sid Meier's Civilization 4\Beyond the Sword\Assets\Art\Leaderheads with no success)
