Even when conquering their lands, those annoying inquisitors keep walking all over killing people, and the pupet pope that i put on the charge is not that pupet, because he still has a bad view of me and may still excomungate me. Is this a bug or what?

nope, they put religion over you, recruit 1 priest in every territory and the inquisitors will leave you alone mostly, i've assasinated quite a few of them, but usually only after i'm excommunicated, then i hunt them down by sending assassins everywhere, and killing any inquisitor i find

I've had 2 cardinals, 4 bishops, 8 inquisitors and 3 priests in Toulouse (southern France) and the Inquisitors still kept killing my generals. The only way I've found to eliminate this annoyance is to assassinate all the inquisitors and grand inquisitors that are stupid enough to spawn. Yes, spawn, I don't just kill the ones that the enemy sends to my land, I kill them in his backyard.

Definitely annoying, but also very good at raising your assassins skill levels. So should you wish to kill enemy family members, you will have a better likelihood at success, as your agents skills will have been bolstered removing a nuisance. Annoying but it has it's benefits. It's also fun wondering if your agent will succeed in his mission or get killed.
i had one assasin that had killed off something like 20 inquisitors, then i had him kill off a faction LEADER, and all the royal family (they only had 1 city left and 4 family members, i couldinvade through threat of retaliation by the HRE who i hated for a long time)

Get your assassins skilled enough, and you don't even need to go to war on occasion. Just kill the entire royal family, and you don't face repercussions from attacking rebels. Though they do start uprisings which are a pain at times. Especially when it's the well organized rebels that have good units, not just 25 units of peasants. Then it's a real fun time.
That is the best way to do it though. I've destroyed all the Catholic factions and even when I kill the pope and his army, I'm voted back in and reconciled. So, the pope never hates you

what i do is take over rome and assasinate the pope and just keep killing him over and over until he finally belongs to my faction. this way idc wth he does

In Captain's It's a Kilt! AAR someone suggested surronuding them in all the neighbouring swuares with at least one unit each and then moving another unit onto the inquistor. Havn't had a chance to try that yet
